Could I develop program run on sap with .net or all application have to run in windows or web applications?

Not sure what exactly your requirement is but you can use PDK to develop application in .NET environment and can deploy on SAP.

Yes Jitesh that what I mean I want to develop by .net and deploy on SAP so I can open and use the program from SAP

I would suggest you browse through the SAP .NET section on SDN at https://www.sdn.sap.com/irj/sdn/dotnet
You will find a lot of documentation and articles and it will be a good start for you to understand them.
