How do I call R/3 Transactions from Web DynPro.
I read a documents on JTA but it was very basic document.
Any documents or suggestions will be greatly appreciated.

there is no way using any R/3 transaction in Web Dynpro!
You can use only existing ABAP function module or BAPIs inside R/3 with Web Dynpro. These are parts or represents a complete business functionality.
For the most business transaction corresponding BAPIs are offered which provides more or less the same functionality.
So your question should be which BAPI can I use to have the same functionality as transaction.....

look at the new Web Dynpro feature-to-sample-matrix containing an application dealing with Adaptive RFC ( https://www.sdn.sap.com/sdn/developerareas/webdynpro.sdn?page=TutWD4_AccessingABAP.htm). Although this application only deals with "reading" transactions you will find lots of valuable informations there.

I guess I need to rephrase my question.
I would like to call the R/3 transaction like va03 from web dynpro may be using Java Transaction Service (JTS) and Java Transaction API.

i guess, you're definitely mixing up some things here. R/3 transactions are not at all related to JTA transactions. You can use R/3 transactions via RFC/ITS only. In case of usage via RFC, maybe "wrapped" in a remote function module, which does the requested CALL TRANSACTION calls, the transactions are restricted not to use any dialogs, display status messages and much more.

What I am looking for is calling R/3 Transactions.
When I go to se93 I see the list of R/3 Transactions.
I would like to call these transactions from web using web dynpro.
