Is there any way how to change transport directory in R3 system

Yes, there is.

Change the following parameters in the default profile (DEFAULT.PFL)

DIR_TRANS

(Std: Win:
<saptranshost>\sapmnt\trans

Unix /usr/sap/trans)

DIR_EPS_ROOT.

(Std: Win:
<saptranshost>\sapmnt\trans\EPS

Unix /usr/sap/trans/EPS)

Also make sure to comment out any these parameters in the instance profile (SID_DVEBMGS<instance>_<hostname>)

You can check the current settings by running report RSPARAM from transaktion SA38 (via SAPGUI).

Note!

Remember to copy the old directory to the new one, otherwise you'll loose your transport history (the data files, that is).
