The normal communcation works with the DIAG protocol (32<instancenumber>). If you start external programs (such as saphttp or you use graphical screen painter) then the connection is done using the gateway.
Protocols are sapgw<instancename> and most likely - if you have more than one application server, sapms<SID>.
