Yes, we can we need to define the Forwarding agent and assign it manually for the line item in sales document but if you want it to be determined for whole of the document you need to assign the forwading agent in customer master record.
which means that in the first case the specific line item i.e material would be transported by that service provider in the second case the entire order for that customer would be carried out by that forwarding agent. but if you have a senario that if you company uses a perticular transporter basing on mode of transport or perticular route you need to assign it at shipment document where you need to configure it at shippments.
