Is there a way to upgrade from 6.20 to 6.40 in order to take advantage of the web services proxy generator that is only available in 6.40+? I've upgraded the kernel to 6.40 and I'm running the latest support packages for SAP_BASIS and SAP_ABA (Release 6.20 Package level 61). However, I'm not sure if there is a way to get to 6.40 with upgrading the SAP Application itself.

As Hari said it is not possible to upgrade R/3 4.7 to Basis 6.40.
The only possible thing whithout upgrading from R/3 to ECC is to use a 6.40 kernel with R/3 4.7 was 6.20 but it does not give you the new web service implementation....
One other way to get the new web services interface for calling R/3 4.7 function modules is to use a netweaver abap system as a web service front end to R/3 :

You could use an XI system for that for exemple...
