Generally when there are other softwares (non SAP) then they are connected through customized interfaces. The interface can be through a XML file or VITRIA interfaces.
Some times real time RFC s are also used to call the transactions from outside SAP.
Processing the information from other systems either will be through idoc or a Z* program which will process incoming vitria files.
Idocs are created by convering the XML files (flat files) to idoc using standard sap programs.
