Hi,
We have a test system with around 3000 Product locations in APO. We have transactional data converted to production or purchase orders in R3, and invoiced, payment etc.
Is it still possible/practical to delete all the data in APO? Please share any bottlenecks if possible, so that we plan before going this path.

Possible yes.
Practical - it depends. No comments on that.
The moot question is why you want to delete the transaction data in APO or is it that you want to delete all the master (read location product combinations) data in your test system.
Bottlenecks - time. You have to first get rid of all transaction data in APO after you have deactivated the Integration Models in connected R/3 or ECC system. Then you need to delete relevant master data like Transportation Lanes then Inforecords, PPM or PDS and then Work Centres. Only when all these master data are deleted can you attempt to delete the Products and finally the plants.
And in case you need to reintegrate the transaction data from R/3 at a later date - it will be more pain.
Please note if you have DP then you will have to take care of the data in Planning Area and CVCs also.

We need to clear all the data and bring in fresh data from another R3 client. Part of a data loading exercise. project is not investing in a new apo box.
What if we have open orders in R3 (originated from APO), partially received and invoiced. I guess we need to take care of all the R3 open stuff as well before deleting in APO?

try this
stop the CIF
create a new planning version 001 with no data
copy 001into 000
this should get rid of your transaction data
Deleting your master data after that should be easy
use WUF to find any transaction data that is not letting master data being deleted
run the programs to delete products and locations etc . In SE38 you can find /sapap/delete_product for eg.. search for the others
Now change your connecting system
Generate and Initialise the CIF to the new system
