Though there are many similarities, these are some basic differences:
Visual Admin is a online configuration of J2EE.
You can use the Config tool for offline administration of the Java cluster, and is particularly intended for those occasions on which you cannot work with the Visual Administrator:
Adding and deleting server processes
Unlocking access to the Visual Administrator if no administrator can log on and unlock the user (for example, the administrator is locked)
You can also make global and local configuration settings with the Config tool, as in the Visual Administrator.
However from Netweaver 2004 SP12, all the features are included in http://<hostname>:<portnumber>/nwa

It is true that there is a big lack of consistency in SAP J2EE administration tools.
On Windows, why do we call the Config Tool with configtool.bat and Visual Admin with go.bat which is so meaningful ?
Why are they in different directories ?
Why do I have to create myself shortcuts to lauch them easily ?
Of course these 2 tools could have been combined in a single one.
SAP is trying to do it with Netweaver Administrator.
Maybe in 5 to 7 years, SAP J2EE administration will be on the same level as SAP Abap administration.

The main reason is because VA is an online editor and configtool is an offline editor.
