You are not supposed to apply SPs at OS level .. Apply SPs using SPAM ..

It can be done .. I dont know the commands to do at OS level ..
If you think the import is hanging , check the
1) temp and log directory in /usr/sap/trans and check whether the logs are being updated .
2) Check the tablespace whether its full
3) check tp and R3trans at os level ..
these might help you to resolve the issue

some other tips to help you,
1.install SAPGUI on a non-SAP server. This server will be protected with an UPS and won`t shut down in case of power failure, so, you keep connection to it.
2. try to keep other SAPGUI sessions opened on your PC, let them in transactions SPAM, SM21 and SM50 and leave them in these transactions until it end, if there is a problem, because these programs are already loaded, you will still be able to troubleshoot the minimum.
