It is always safe if you copy the standard and rename it. Whether it is sale order or delivery or billing. Never never make changes in standard and customize to client's requirement.
Absolutely they are right. When you copy the existing document type, rename it, make changes in that and while saving, system will ask "Is this entry relevant for copying control". If you press yes, it will get extended to all copy controls wherever you maintained the one already created which is NOT necessary and also system performance will get slow down.
