Hi,
R/3 and PLM material and BOM are the same, as the product data part of SAP PLM is part of ERP.
So there is no pros and cons.....

Based on my understanding of ur question,
Iin a collaborative environment, when you don't want to expose your r/3 system for outside users.
you use the SAP PLM cFolders.
So they can work on cFolders(of course with limited functionality), later on the the BOM or materials can be imported to the r/3 back.

as already stated - BOMs in PLM primarily exist in the backend PLM system, which is ERP, logistics area!!! This is true for any type of BOM - production, engineering, universal, ... you name it.
In collaborative scenarios, you might want to leverage SAP PLM cFolders to share BOMs with your design partners or suppliers. These can be either uploaded from the external partner, created on cFolders manually, or published from the PLM/ERP backend either using transaction CFE02 or the cFolders APIs.
