Our production environment is as follows:
J2EEServerA with Instance1 and Instance2
J2EEServerB with Instance1 and Instance2
We just deployed a webdynpro application to production, Instance1 always finds the webdypro application, HOWEVER Instance2 on both servers does not find the webdynpro application and it errors out.
Go to Instance_ID* - Server - Services - Deploy Service - Applications. There you will see list of all the applications and control buttons on the right.

Thanks for the valuable info. I am still trying to test this in our QA environment before doing it in production. Can you give the path in Visual Administrator on where to restart an individual webdynpro application as referenced in the note you gave above?

Apply the following note 976913.
If the solution doesnt work, instead of deleting the bin file, delete/rename the whole application folder. Restart the instance and the bootstrap will download the application files from the database. Check if the application is in running state and start it if it is not.
