We have a CI and a DI (all java only) on different servers.
Can CI be set as JC01 and the DI be called J01?
e.g.
/usr/sap/DEV/JC01 on CI
/usr/sap/DEV/J01 on DI.

Yes you can have same system numbers for CI and DI since they are in two different servers.
You can set the CI and DI as you have mentioned in the message.

No... java instances that reside in the same box need to have different system numbers.
The reason is simple when calling the instance you need to use a port and usually the port is 5XX00 where XX is the instance number... so you can't have 2 instances with the same system number
