How to transport Exchange rate from R/3 to BCS server?
Is it possible to do it? Or we have to input the exchange rate manually?

In the BW workbench (RSA1) click on Source Systems. Right click on the source R/3 system and choose Transfer exchange rates. This provides a selection screen for the program to extract the exchange rates. This may also be scheduled for regular periodic extract of the rates.

Your SEM-BCS system is sitting on top of the BW system (though they might be physically separated systems). You may maintain the rates in BW either manually/loading through flat files/transferring global settings. The last case is used if you have connected to BW R/3 system where rates are maintained.
So, everything depends on the configuration of your systems.
Maintenance of rates directly in BCS means that,anyway, you are doing it in BW (BCS uses the same BW transactions).

Execute RSA1 t-code, goto Source Systems area at the left, find either your R/3 system or a Flat File system. Right click on the system found -> Transfer global setting:
