If we are sending the messages from 3 systems to XI , how XI system come to know from which system the data is coming?

You mean to who will trigger the whole process..?
For File : XI triggers the scenario itself...XI will poll the respective directory(in JDBC scenario also XI will poll the respective table/SP whose details will be mentioned in communication channel ) ...the details are mentioned in Sender Communication channel and which is used by sender agreement.
For other scenarios a triggering program triggers the scenario to which the information of XI is provided like in case of Sender RFC ..RFC destination created in XI..
PS : Scenario is triggered either by XI or by any other party but ultimately the triggering program will use Sender Communication channel(not in case of HTTP and IDoc) which will be used in sender agreement.

Hi,
The message are sent to XI thru a Adapter of an communication channel.
So u create the communication channel for an Business system/Business service.
Thus XI come to know from which system and using communication channel the message have got in to XI.
If an IDoc is send from an SAP system thru RFC it is identified by the partner profile maintened.

Once the message comes into XI it goes into the XI pipeline steps there it identifies .
In the Integration Directory we are mentioning the details of the sender system.

That depends upon the type of system. XI has adapters to identify the type of data.
e.g. if it is file system, the FTP details are provided in XI.
It is also possible that sometimes sender takes the responsibility of identifying XI. e
e.g. for sender RFC, IDOC, the configuration is done at sender in forma of RFC destination and ALE settings
