Condition type EKNN is taking gross purchase price from purchase tab of article master instead of net purchase price. What setting I have to do to get net purchase price for my sales calculation.

Put your subtotal "S" on the net purchase price condition type.

mark all the condition types in purchasing as relevant for pricing. this is done in the customising for condition type in purchasing.
then these conditions will influence the selection of net PP.

Thanks for your reply, I am using purchase pricing schema RMISR0 and condition type RA01 to ge the discount from gross price, should i change only condition we are using or entire conditions type in the pricing schema. I have changed RA01 is relevant for pricing but system still taking gross purchase price.
It is bit urgent.

Please check following things
1. You have maintained RA01 condition gross price condition suppliment condition of article master
2. In sale price calculation check in purchasing tab pricing procedure RMISR0 is picking & it is considering your RA01 condition for calculation
If this work then effective price should appear in sales price calculation
