The existing VC defaults the deployment and system folder settings (tools -> Options -> Compilers) to pcd:portal_content/com.sap.gm.cnt/vcmodels and pcd:portal_content/com.sap.gm.cnt respectivly. This is placing the deployed objects which include the java .par file, iviews, etc. in the com.sap namespace.
We have the transport filters set to prevent com.sap objects. What is the suggested best practice for changing the options to place the Visual Composer components into our own namespace?
Are they any issues with changing these default settings?

There are no issues. Just make sure the deployment folder exists on the PCD when you change it.
