I have a WAS 6.40 Server(ABAP instance only), recently I had installed the J2EE stack 12, the installation has finished with errors, now I can't enter to the Content Administrator, I reinstalled the stack but I got the same problem, there is any way to uninstall completly the J2EE Server in order to start a clean installation?

Maybe you shoold try to uninstall with:
usr\sap\<SID>\SCS<intance number>\uninstsap.exe
choose the java instance to uninstall.

Other than using the uninstall program as mentioned, there are some other steps to delete an Add-on J2EE installation. You can find it detailed in the SAP Netweaver WebAS Java Installation Guide from Service marketplace.

SAP Netweaver -> Release 04 -> Installation
Please follow that PDF to do clean uninstall of your J2EE server.
