Check-in options being ignored

I'm using PD 16.6 build 4971.

I've just checked an updated model into the repository, with

     Update Mode = Batch

     Resolve Changes = Manually

I expected to be able to see the differences between the local and repository models and choose which ones to apply, but it just checked in the model, after upgrading the model's metamodel to the current version. The check-in options were ignored. I've noticed this behaviour before, and still haven't figured out what causes it - it starts working properly after a while.

Am I the only one experiencing this?

I fixed it, by reinstalling PD

Well, that didn't stay fixed for long

Not only are check-in options being ignored, model generation just runs without presenting me with any options, when I close a model I don't get asked what I want to do with unsaved changes. Repairing PD via the Control Panel makes no difference.
