There are a lot of non-clustered indexes with CRM and ECC "SQL Server" databases ... Is it safe to drop these or will SAP flag them as being missing afterwards? Thank You!

Dropping indexes can cause performance decrease in case they are used. Non-clustered indexes usually are created on columns with high selectivity.
If you found in DBACockpit that an index is not being used at all, you can delete it in SE14. Afterwards if you check in DBACockpit > Diagnostics > Missing Table and Indexes, this index should appear under Optional Indexes -> Indexes not Created. but this is not an error.
