I have the changed the encoding format to ASCII and it worked.

Hi Nagur,
You can run dos2unix command on your file either on source directory or before placing it to the target folder. It will remove this unwanted characters of new line.
You can also use this command as operating system command in adapter.

As this is the pass through scenario i dont think this issue is caused by PI.
Usually ^M acts as a end line characters which differ for different OS.
