Is it possible to have the side panel transaction (e.g. ME2J) take account of what is happening in the main transaction (e.g. CJ20N) and show results for the appropriate project / sub structure?

No, putting a complete transaction is not recommended (though technically possible.)
Passing parameters from a main tx to a tx side panel is not possible, nor is it planned.
