Hi All,
I Have a report to which i'm trying to apply Document linking but after doing linking the structure of the report is getting changed
Can you Please let me know if there are any options.

BEx Structure Hierarchy is available when BICS connection is used.

Kindly note, Tree List allows to filter Hierarchical Data by Single Selection Tree List Input control & Multiple Selections Tree List Input control.
Right click on any node, Select your desired option from the three options: 'Self/Children/Descendents'.
Now, Edit the Input Control and Enable check boxes in the Dependencies tab. This will help to get your required output.

When you are creating the link, are you fetching any dimension which is not there in the block (the table in the screenshot)?
Looks like it is not the structure but the data which is getting changed and the possible reason could be calculation context.
Please check if there is any additional dimension in document link, if yes, you will have to exclude it from the measure calculations using ForAll operator.'

Is this issue coming with single report or multiple reports?
