We had an issue where a customer changed their business name and they were added as a new business partner instead of changing the name of the existing one. Is there a way to combine/merge the two or just inactivate the old one?

You can consider to use the B/P consolidation.
It is under B/P setup.
Read help for it, in general it should work as u expect.
