I am trying to make changes to the following (see below) by using XK99.

LFA1 - SPERM and LFA1 - SPERQ.

I get the following error M&106, don't understand why as it work perfectly fine by using XK05.  Any guidance will be much appreciated.

when you see the messages 'Changes could not be saved', select the message and click on the button for the application log. There you will get the detailed error that tells you what prevented the document from being saved.

for example it can happen if the vendor master was already maintained and then somebody made a field mandatory.

This setting will not hurt until somebody changes the vendor in e.g. XK02, then he gets the error and has to maintain this field as well.

so it is with mass maintenance too, you are trying to change deletion flag, but all other fields are as well checked for completeness and correctness, and if any of the other fields have errors, then SAP does not let you to save your changes.

this might be the case for one vendor out of 1000 - so in theory, if you identify the incorrect entry, you could do the mass updates for all other 999 ones thru XK99.

Although this is a question around master data, it is directly related to ERP transactions used for handling vendor data rather than Master Data Management as a central, overarching discipline. Therefore, you'd better post this question in the ERP space.
