while doing system copy below 2 options found
standard system copy/migration(load-based)
homogenous system copy(backup/restore)
what is the difference?which one is best for installing a new system with production database?

Yes both the options are used to perform system copy.You could opt any from the above suggested.
which option is best for below scenario
As both options are standard SAP practice & recommended,but in my opinion Homogeneous system copy (Backup/Restore method) is faster than the standard system copy (Export /Import) method.

Even you can use export and import method parallel using socket method. if your doing database refresh then there are some post steps & SQL scripts need to follow to bring the system back if your copy PRD to QUA or anyother system.
mostly people are following backup and restore method. you can plan accordingly as per your need.
1) Homogeneous system copy --> system copy will done with same OS/DB using backup and restore or copy the filesystem.
2 ) Heterogeneous system copy --> system copy can be done with different OS/DB using some tools.
3) standard system copy --> Export and import method using sapinst or Software provisional manager

If you refer google and scn you will get the answer for this, but to just brief you while you are going for
Homogenous System Copy (Backup / restore).
This means you are doing system copy using a Backup / restore method. As others have suggested the tool will stop in between and ask you to restore the backup of the Source database and then you can continue.
For Load based System copy
You go on Source system and perform a export of whole database (Abap or Java). The tool creates a Export CD / DVD kind of thing which usually we get while we do installation.
While doing Import you use the same Export Dump (CD/ DVD as mention up) to perform import on target system.

This is selected if you are doing an R3load based system copy. The whole database content is exported as a dump file at the OS level.

This is selected if you are doing a system copy using backup and restore procedure. The tool will stop in the middle to restore the database backup and once done you will continue with the system copy.

If you are implementing new SAP system, where OS/DB are same in source and target then go for homogeneous system copy or else perform heterogeneous system copy
