I have two transfer orders against the same delivery number. One TO was created through LT01 manually against the delivery number and another TO got created through LT03 against the same delivery number.
TO created through LT03 is already confirmed and delivery number is also completed (PGI done, billing is done). Now the TO created manually (LT01) can not be confirmed as the relevant delivery number is already completed.
How to settle this TO
Why would you confirm this superfluous transfer order? Wouldn't cancelling it be more adequate?

there is probably not much that you can do with standard transactions.

even it is slightly different, there the goods issue was posted, in your case the item is deleted.
Nevertheless it is comparable and the approach would be the same.
Using LS01N manually create the 916/00delivery number bin. A manually created transfer order (via LT01) is not actually tied to the delivery in anyway even if you use the 916/delivery bin as the destination bin. That is why you were able to post goods issue while that transfer order was still open. Once you manually create the destination bin in 916 you should be able to confirm the existing transfer order / move the stock back into the source bin ((LT01 again)) and then go back and delete the bin created in 916
Its actually a common misconception among warehouse staff that LT01 can be used for delivery picking activity, it cannot, as it does not update any delivery statuses. That being said it can be used in a one off scenario where the delivery pick is already confirmed (delivery pick status = C) but the stock is somehow not in 916 as it should be. Regardless manual T.O. creation will update stock location not delivery statuses.
