The warehouse structure
Storage location A is IM level.
Storage location B is WM level and HU managed.
Step1:
Initial Material X is 30 pc.
Stock Transfer 10 pc Material X from storage location B to Storage location A
this will generate a Delivery.
Step2: Create TO reference the DN
Step3: Confirm the TO ,
the Actual Pick qty is 15. more then the required qty.
So there is TO difference. -5 into the storage type 999.
Step4: PGI of the Delivery
After PGI.
the stock in WM will show like
Material X
In storage bin A001 Is 20PC with HU number 1000
in storage type 999 is -5PC with HU number 1002.
Question is: How to clear the difference of the storage type 999.
It's can no use LT01. because of the difference HU,
Do a physical count in your storage bin, this will create another quant in the 999 storage type.
Then adjust the differences with IM using the LI21 transaction

in my opinion if every TO is having the difference then you have to revisit your process steps rather then system
Find the root cause why every TO is having the difference and once that is identified then it is very easy to solve it to make it future proof otherwise it is a ongoing process and everytime you have to perform the physical count to correct this scenario
when you say cell does this mean production line side, we had the similar requirement in one of our implementation project and instead of transferring the partial quantity we used to transfer the full reel and after complete production we used to take back the left over stock from production line side to actual warehouse (with an agreement of finance / business with deviation in between Transferred quantity - Consumed quantity = Leftover quantity (with max 10% deviation)
You may also be able to write on the inventory using MIGO with movement type 552+ or 712+. Without HU management, the difference in storage type 999 would net zero. But with HU management, you may need to use HU02 to unpack the new HU and repack the quantity into the negative HU.
