plant can be assigned to one or several company codes.In such case how system identifies it as a intercompany sales process.

Read the theory of intercompany sale process.
In the sales order, the system checks the company codes of the plant and the sales organization, if these 2 company codes are different, then system knows that it is an intercompany sale.

Plant cant be assigned to multiple company codes, but it can be assigned to several combination of sales org and distribution channel of different company code.

Have You checked Full configuration of Inter company process
By the by your Doubt is .....If plant is assigned to only one company code ...But how it is possible to create sales order with different plant in another company code
