Transport Charges for diff.Sale order & diff. cities partial delivery in same transport

Dear Sir,

I am working in an organization where we sale as

     1-     we create a sale order but some time deliver it not completely and not in same transport and some  time also not same rate for next partial               delivery.

     2-     there is also not single delivery in on transport, some time there is more then five cities delivery in same transport of same route.

we like to know how and when  transport charges or rates update in system to get a complete transport charges details at the end of the month.
