and I will upgrade it to EHP 6 SP7 which is latest available stack via Solman. I generated stack.xml and downloaded all files. I also have SUM 1.0 SP8. I upgraded system kernel to latest 720 / 401 and upgraded tp.exe, r3trans.exe and r3load.exe to latest available version.
I applied following notes into system;

My problem is SUM stops on Configuration phase, saying RDDPURI2 job aborted. When I looked into job log it said that it took a dump. Below is dump that I took.

I am stuck here and can't do anything. I searched for SAP Notes but I find only 337465 note, I applied that note but its requests gave an error too.

Hi Kaan,
Go to se38 -> Use program name SAPLSDB6
Then click on Program -> Check -> And click on extended program check
You may have to do this a few times.
See if this gets you to a next step or error.

I restored my DB to beginning of upgrade point, updated all kernel, tp and r3trans executables, applied 0001678047 0001680583 0001741282 notes. Also I noticed that server's regional settings were set to Turkish, I set them to English (USA), disabled DEP and deleted all previous SUM folders.
After that I extracted files from SUM's sar file and started again. It seems it is working normally at the moment.
I am closing this topic, I hope those will help others.
