Can I use JDK 1.4 with WAS 6.20 or should I use the recommended 1.3.x ?

the answer is no. You can run Web AS 6.20 on JDK 1.3.x (see the recommended version for your patch level). If you need JDK 1.4.x, you'd have to install Web AS 6.40.
