I would also like to add that if by "refresh" you mean transferring the content of one system to another, that is not possible. One of the most common issues we see in such cases is an inconsistency between the Java ID from the system itself and the one that is in the DB.
If you want to copy a system, you should always refer to the system copy guides, as per Boris' suggestion and follow the documented procedures.

I am not aware of a general list of issues that can occur during a DB refresh, as this would also be very DB-specific. I recommend to take a look at the corresponding information in the system copy documentation and in the corresponding SAP Note, which should always list latest issues that came up with the procedures described in the documentation.
