Can a target structure itself form the source for another synchronization unit?
E.g. a MBOM, derieved from an EBOM, will be synced to a transport BOM.

This is technically possible. In your example, if you open the MBOM in object navigator, you will see 2 types of sync units in the 'Linked Synchronizations BOM to BOM' tab - one where the MBOM is the target and the other where it is the source.
However, you must also view this from a business process perspective. If there are one-sided changes in the target BOM in any of the two pairs, who has the authority to handle and resolve conflicts? If it is Engineering, then it is advisable to have EBOM as the direct source for all other BOMs. If that authority is delegated downstream, you can work as you suggested.
