You must maintain the settings required for main level item processing within BOM. Don't go for sub level item processing. This will ensure that only the price for the main item is picked. The sub items will not be relevant for pricing.
Please go through the requirement very carefully and then give your remarks. OP is asking for controlling quantity for sub item because price is at main item level and sub items are already not relevant for pricing. What if sub item is relevant for delivery and this is valuated stock item category? Then user should not change quantity as it will lead to wrong delivery of sub item materials.
