We are sending our service notifications to 3rd party service desk. We are not sending all of our messages to 3rd party service desk. Our business wants us to maintain two different status profiles for the above two scenarios. How do I ensure that I can select the correct status profile (based on where the message is routed?)

I dont think this is possible. Each transaction type can be assigned to only one status profile at a time. In your case, you can create another copy of transaction type and assign the new status profile to it.
