Go to STMS their u type DICO(In Command Field) it will display all configuration.
Then click on delete button.

Not sure if you have followed the below process, but try this one
Log on to Domain controller to 000 client with DDIC user,
Goto transaction STMS
Goto to system Overview (below is the screen)
Select the system whose configuration you want to delete and from menu goto Extras and select Delete TMS Configuration (screen below)

Try to delete all the configuration related to it, transport routes, layers etc.
Still you if you do not succeed try to restart the server.

In the STMS ,transaction , login into client 000 as user with SAP_ALL authorization . Then in the menu bar (top ) Extras -->Delete TMS configuration. This should consistently delete the TMS configuration.
Then start STMS again and check if that works.
