That is really a NWCE question and should be addressed to your NW sys admin or Basis resources. MII does use the information, but only as a pass through to and from NW.
That being said, I would suspect that the cleanest way to proceed would be to do an export of the all the MII content, change the name of the server and do a clean NW/MII installation, then reimport your content (and configuration). I just have my doubts that it would be a simple process to change the server name in every place that was required.
