Identifying ECC materials in APO that shouldn't be there

Here is the scenario:

There are about 49000 materials in ECC that have a MRP type ND. Some of these were X0 earlier and therefore were transferred to APO. We need to query these ECC material numbers in APO to understand which of these ND materials still exist there so that they can be removed.

Please let me know how I can set up a query in APO to get the result.

Are you planning all the branches of the given material in APO. If so you have to check if the material has an ND in all the branches of the material (in R/3) before removing it from APO. You can write a query in APO by joining tables /sapapo/matkey and /sapapo/matloc with MATID as key.

Also you cant manually delete the material from APO and forget about it . You have to remove it from the active material integration model , or mark the material as deleted in R/3. If this is not done, then if you make changes to the material in R/3 then it is going to get transferred to APO again.
