The Material – X can be store in all the three types of storage Bin (ie) MR/SR/PL. Based on the availability of
space the material can be placed in the storage bin. In one bin we are storing multiple materials.

I think you can also use transaction LICC to select quants of a single material to create the inventory document.In selection screen give W/H, storage type & bin along with the material.
This transaction will enlist materials present in various bins given in the input
screen that are overdue for inventory. Here you can choose for which bin you
want to do inventory. A new document will be created as per your requirement.

There is a process called Dynamic Cycle Counting (DCC) in SAP WM. The settings of this process enables cycle counting of specific materials without blocking the entire bin and also if there are open transfer orders for that quant.
RF transactions LM58, LM59 and LM60 are used to count the documents created for DCC. LICC t.code is used to create the inv docs for specific materials. The pre-requisites are:
1) OMCO is maintained for cycle count indicators and frequencies.
2) LE->WM->Activities->Physical Inventory->Define Default Values are maintained for the storage types
3) OMNK is maintained for "Cycle Count" check for the storage types
4) LE->WM->Activities->Physical Inventory->DCC->General Setting->Define Storage Type Settings is maintained for DCC config.
5) "CC Phys Ind." must maintaine in 'Plant/Storage1' view of the material master being counted.
LM59 RF t.code can be used to initiate inventory document on the go by just scanning the bin and the material to be counted. Hope it helps.

The normal count in WM is Continuous inventory which counts the bins, However when you set up the st types for this which is the setting PZ in transaction OMNK there is a button on the right of this transaction for cycle count, ensure this is selected (as well as the entry PZ) and then in transaction OMCO create a entry for your plant and then you can select transaction LICC and create a count per material wherever it is in the Warehouse

Inventory Count happens at storage BIN level & BIN gets active for physical Inventory. It means BIN also gets blocked for posting. You really cannot take out selected materials for inv count but there is a workaround & you may consider that.
You create a a new BIN , name it as INV_COUNT.
Now use LT10 t-code , it will use mvt 999 , provide your inputs & run. At the report output select the materials as per your requirment & transfer to new BIN INV_COUNT.
You can carry out the Physical Inventory & then you can redo the step of LT10 for backposting to original once everything is done.

Since in WM inventory is carried out at Bin level, the whole bin in which the stock is present will be active thus one has to count all the bin stock for inventory.
It is better to create separate bins for every material.

if i understand your requirement well, you need to count by product.
In such a case, please use transaction /scwm/pi_cc_create to give the product list and it shall be counted in all the bins its present or you can use /scwm/pi_create per single product count in multiple bins.
