This might be a stupid question, but my question here is:
How come the MDM 5.5 is the part of NW2004 or NW2004s. It doesn't uses the ABAP stack nor the JAVA stack.

That's a very good question.
MDM was purchased by SAP, instead of developed from scratch by SAP. So it's way different in architecture. I am hoping that in a few life cycles of MDM they will "SAPify" it so to speak, and turn it into the SAP that we all know. That would certainly make integration a lot easier, and registration with the SLD and such. But for now we are stuck using the ABAP API and XI to integrate it. Ironically enough, in order to integrate MDM with R3 and ECC you sort of have to treat MDM as a third party product.
SAP is really pushing MDM pretty hard right now, so I expect we'll see big developments in it over the next year or so.
