According to SAP documentation, there are options as to which Unicode encoding (e.g. UTF-8, CESU-8, UTF-16) we can use. How can I tell which encoding is in use for a WAS 6.2 or WAS 6.4 Java instance that's already been installed?

This depends on what DB is being used. See the presentation on the Service Marketplace at http://service.sap.com/unicode@sap -> Unicode Overview Library -> Presentations -> Hardware Requirements in Unicode Systems.
DB2 for AS/400: UTF-16
DB2 for z/OS: UTF-16
DB2/UDB for UNIX/NT: UTF-8
MaxDB: UTF-16
MS SQL: UTF-16
Oracle: CESU-8
