Business System have an entry in the SLD and Buiness Service do not.

Business Systems are used when you are sending data to and from an R3 system and can be of ABAP, JAVA and Third Party Types.

Business Service, you need to maintain entries manually for inbound and outbound interface in ID,

ABAP Proxies are used to SAP R3 to XI integrattion . Java Proxies are used to XI and JAVA / J2EE applcations integration. There is no question of Best. It depends on what are you integrating XI with.

It depends on the usage. If you have a R/3 system you have to use ABAP proxy and java proxy cannot do anything there. Incase of any non R/3 system the vice versa.
