SDN collegues:
When installing SAP Java systems, a number will be assigned to a server ID which can be seen at VA and ConfigTool at top level.
How is it decided, do we have a choice on picking up the number?

I think we don't have a choice..and keep in mind that it is not the 'instance number' but just a server ID (process id).
It is decided beginning 0 and will increase in number by one whenever we add more number of server nodes, for e.g.
server0
server1

It depends on cluster node, which is generated according to messaging.system.node
Please check this link and find messaging.system.node

And this cluster node is mentioned in visual admin as <instance no>_cluster node.
