Hello,
can anyone tell me if there is a note or a document from SAP that talks about SPAM/SAINT requirements. The information I need to know is how should the system activity be and if users can be working normally while an SPAM/SAINT upgrade is running.

Have a look at SAP Note : 822379 which will clear some of your doubts. Also if there is any user activity during SPAM/SAINT update, you need to ensure there should not be any locked entries in SM12, no canceled update requests in SM13, and finally there should not any locked objects this can be checked in SE03 (this will happen due to customized requests in modifiable state) and there is lot of other pre-requisites are there.

SPAM/SAINT update doesn't need totally 'user-free' system. However, considering the very short 'duration/time' needed to apply this update, you should/can do it when no users is there in the system. In other words, may be no need to lock the users just for this small activity but try to be proactive.
Similar case is with system activity. Try to find out those 15/30 minutes when system has low load and update spam/saint patch level.
