Is there a way to delete the catalogs in SRM. If yes what if there is shopping cart on hold and it has items from the deleted catalog? What is the best practice around this area? Any input is appreciated

Yes, you can delete the catalog files in SRM.
If the SC is on hold then there should not be a problem in processing the SC.
Best practice is not to delete the catalogs but make the catalog items disable so that the same could not be selected in the SC. If you feel that the catalog items are no longer to be ordered then make sure that those SCs are processed and delete the items from the catalog.
