Is there any other way to modify standard business package java webdynpro application

without using NWDI?

What exactly is your requirement? Are you talking about modifications in the code?

NWDI is the preferred infrastructure for development, and since your business package most likely has dependencies on other DC's, you will loose those when bypassing NWDI, let alone you will be able to recompile and deploy your application...
