We are confirming the milestones by entering actual dates. Is any way to prevent entry of a date earlier than today.?

Check out the user exits available under confirmation section and see whether you can put a custom check for the milestone actual date.

CONFPS01 PS confirmation: Determine customer specific default values

CONFPS02 PS confirmation: Customer specific input checks 1

CONFPS03 PS confirmation: Customer specific check after op. selection

CONFPS04 PS confirmation: Customer specific input checks 2

CONFPS05 PS confirmation: Customer specific enhancements when saving
