We are planning to implement SMD and Wily. SMD agent needs to be installed on all host. But Introscope Agents needs to be installed only in Java based systems and not Abap only systems? Is this correct. Please advice.

Exactly, ISAGENT must be installed just and ONLY in Java systems.
You see this information in Manager setup of SOLMAN_SETUP.
